i believe there is a bus that runs through burlington.

Its not "hard" but can be time consuming. As the above poster mentioned, the 350 bus runs from burlington to Alewife station at which you can jump on the red line to downtown.
Other than the bus mentioned by Squall316 most of the hotels in Burlington will shuttle you to the train station at Woburn-Anderson about 4 or 5 miles away.
