Lan Airlines has regular flights to those cities. However, a round-trip ticket Quito-Iquitos is usually between US$400 to US$550. I'd recommend you to take a bus to Lima, which is between $50 to $100 depending on which line you take (the more expensive, the nicer the buses) and then take a plane from Lima to Iquitos which is between $75 to $100 dollars in economic class.
