Taronga Zoo
Trip out to the Blue Mountains

Melbourne: Queen Vic Markets
Lygon Street (for food - I really recommend Copperwood).
Trip to the Yarra Valley
The Twelve Apostles (but there are now only 7)

Perth: Rottnest Island
Margaret River
Swan Valley
The Bell Tower
Trip up to the Pinnacles

Can't comment on the other two

Others
In the Melbourne area I would for sure take time to drive down the Great Ocean Road to the Twelve Apostles. Its a beautiful drive with quaint towns and incredible ocean views. The is a free e-book at www.letsgotoaustralia.com that will give you great ideas for touring Australia.

Perth: King's Park, Wave Rock, The Pinnacles.

Adelaide: Kangroo Island, The Coorong. Very large Wine growing region.
