You can go by plane or by bus. The buses are very luxurious. You can find the web sites for ETN and Primera Plus on-line.
Others
I'd personaly drive. It is a beautiful drive down the coast on the Toll Road. You can stop in Rosarito, Puerto Nuevo, and go down to Ensenada all in a day and be back in San Diego.

It's not that hard. Check Rental cars in San Diego as they may not want you to drive in Mexico, But if you have your own car, than stop and get insurance and drive yourself.
