There are a few places you can check. There is no guarantee that they carry it though....

American Pharmacy in several locations around Tokyo and the surrounding area. I know of two, actually I know of more of them but there's only two that I know the stations they're closest to.

The first would be in Ueno in the actual station there. You might need to wander around for a bit before you find it. I believe that if you take the exit for the Hibya line you should run across it.

The second is in the Marunouchi building by Tokyo station. It's in the basement and can be reached by a tunnel from Tokyo station itself.

In Hiroo, on the Hibya line, you can check out the International Supermarket as they normally carry a lot of foreign type things. If you don't see it on the ground floor, try the second floor.

In Azabu-Juuban, Nissin World Delicatessen, which is just east of Azabu-Juuban station on the Oedo line. Like the International Supermarket they carry foreign foodstuffs. You would want to check on the ground floor where they sell the plants and household goods. No guarantee that they carry it however.

The final choice would be through the foreign buyer's club or http://www.fbcusa.com. They will sell these at a bit of a premium but it will take 30 days before they get here.

I have seen it in Hiroo.. I know that isn't the area you are looking for, but it is the only place I know of. There is a foreigner's super market there.. it won't be cheap though.
I'm pretty sure that any drug stores will sell pepto bismal but the packaging will def. be different.
