1 of my favorite was Sunset beach in Okinawa Japan
Have never been to Okinawa, but if you are looking for good beaches around Tokyo, Shimoda (very tip of the Izu pennisula in Shizoka prefecture), is my favorite!!

If you are looking for a place to catch waves, just relax and isn`t too crowded (yet not entirely the most scenic by any means), try Kujukurihama in Chiba or Kamogawa.
My vote is for Okinawa as well.

I also second Beth's vote for Izu Peninsula for Honshu.
