Hotels in the Condado / Isla Verde area are all close enough to the airport and cruise terminals. You will need to get a taxi for either and would be best to give yourself plenty of time to get to either the airport or cruise ship (as traffic can get busy here).

For hotels: One that I have heard is decent is the Condado Plaza. You should check out tripadvisor.com as this has feedback from other travelers. Just search for San Juan and look through the various hotels etc..

Other Travel Tips
I stayed at the Hilton Hotel in San Juan. Its about 7 minutes from the airport. I also stayed there right before a cruise. Because it was a package with the cruise it was very cheap.
