There are so many attractions in San Diego and environs that it's easiest if you have an itinerary. Public transportation is so-so, so if you stay in the vicinity of the things you want to do, it's easier, although renting a car might be a good idea with 5. Comfort Suites in Mission Valley is a nice family hotel. Has bunkbeds for the kids. Also, you can rent a vacation home on the beach or on the bay. Try this site.
