Depends on how long you will be there for. You can get 3 hours free parking at Horton Plaza if you get the parking slip validated (buy a pack of gum at the drug store on street level).
Remember if you do this, you should have that ticket validated before the shops start closing about 9pm. In case you are down there at night that is.
Other than that there are some pay parking lots around.
Most free street parking is taken.

I would "Park It On Market". That's the name of the parking structure on the north side of Market Street between 6th and 7th Avenue. Reasonable rates for all day parking.

Horton Plaza is very expensive after the 3 hour validation. Dont go there!

The best place to park downtown is to not park in downtown. Parking is expensive where ever you decide to park and you have to deal with the typical downtown traffic.

You should park away from downtown and take the San Diego Trolley in. A good lot is the Old Town Transit Center, parking is free and it will cost you about $5 round trip for the Trolley fare. If you do this it would be the Blue Line and takes just about 10 minutes each way. Depending on the time of the day they run anywhere from every 10 to 30 minutes.
There's some parking down by Star of India or get the ticket validated for 2 hours at Seaport Village. After 6 street parking is free but hard to find.

Horton is good if you're doing 2-3 hours. In Gaslamp it's hard to find a spot, outside of Gaslamp it's not a big deal but you're taking chances in some areas.

I actually park at one of the green line stops including Qualcomm (as long as there's no event at the Q). Linda Vista/Fashion Valley/Hazard Center have been ok. I've gone to Sports Arena to see a show and as long as it was before 11 I've been able to make it on the bus and on the trolley in time.
I agree that "Park It On Market" is the best place for all day parking. The cost is $1.00 per hour up until 6pm.
It is right off of Sixth Avenue on the corner of Market, near Horton Plaza and in the heart of the Gaslamp District. Good luck!
