Travel Tips
If you want cheap and dont care about quality too much then look at hotels in the 92109 area code right around Garnett Ave and Mission Bay Drive. There are several hotels in that area near the I-5 freeway that seem like they would be cheap b/c there are located in a crappy area full of car dealerships and auto repair shops. BUt they are still within about 2-3 miles of the ocean and the main drag, Garnett Ave, in PB. A taxi to and from the center of PB to the hotel wouldn't be more than $10 and a bus (#30) runs by that area on it's way into PB fairly often and late.
Try these following hotels located in PB by the freeway in the area I just decribed:

Inn at Mission Bay
(858) 483-4222
4545 Mission Bay Dr, San Diego, CA

Trade Winds Motel
(858) 273-4616
4305 Mission Bay Dr, San Diego, CA

Motel San Diego (this one I drive by a lot and it looks like a sh*t hole so it has to be really cheap.)
(858) 273-6533
4780 Mission Bay Dr, San Diego, CA

Pacific Coast Inn
(858) 273-1121
4345 Mission Bay Dr, San Diego, CA

Pacific Coast Inn
(858) 273-1121
4345 Mission Bay Dr, San Diego, CA

The Sports Arena and Midway areas are also good locations to look for cheaper motels near SD's main attractions. Also don't worry too much about how nice the hotel room is b/c you won't even spend much time there probably since SD is such an outdoors type of city and the last thing you want to do here is spend indoors b/c the weather and scenery are so great.
Others
You can find many choices :

holiday inn express downtown
holiday inn bayside
rancho bernardo inn (deluxe)
hyatt islandia
hilton san diego resort
loews coronado bay(garden view

Have a nice trip
i live in sd. by far, the most awesome beach hotel is the hotel del coronado in coronado.....its an island, which is a good and a bad thing. coronado is great but its a long ride across a bridge and down a couple freeways to get to downtown and the actual city. mostly, coronado is a navy base, but all the famous people stay at the hotel del. its on all of the travel channel top 10 lists too so you know its great. if you want to stay in the city, there aren't really too many nice hotels on the beach, but the w in downtown sd is cool along with the omni, and theres the marriott and the hilton which i think are on the bay. OH, but if you stay at the hotel del, theres a ferry ride thing for a couple of bucks. la jolla is nice too, but if you stay there, its a great beach but its like 30 minutes from the city. good luck!
There are no cheap hotels on the beach. If your looking for cheap I suggest holiday inns or super 8 motels like it but you won't be right on the beach
These hotels are on the beach in Coronado, Mission Bay, Pacific Beach, or La Jolla: http://www.sandiego-romantics.com/san-di...
I don't know what's closest to the beach, but I know you can find the cheapest hotels on the internet at this site. You can search by location and find the cheapest one closest to the beach.
