If your driving, coming by car,
the best places, the cleanest and best price and safe place to stay is the brand new Best Western Executive Inn at Markham & Hwy 401 area, close drive to major Town Centre mall and restaurants at Kennedy Commons;
OR the hotel at Eglinton & Don Valley Parkway (Park Plaza?), its great because of the restaurant and comfy lounge bar & fireplace and LCD TV and really pretty swimming pool.
OR if you are without a car, stay downtown, Novotel on the street named The Esplanade is the best for convenience, walking distance to most things right downtown, theatres, restaurants, cafes, pubs, malls, train station & subway stations, CN Tower, convention centre, banks, historic farmers' StLawrence market, even walking distance to the ferry boats to the Toronto Islands public parks, etc...and that Novotel is in a relatively quiet/calm spot right downtown. Its a great place.

Oh, and yes THERE IS a direct link from the airport to downtown, its the Pacific Western Airport Express bus !!!
It brings you to across the street from the Union Station, walking distance to Novotel hotel and others, and walking distance to CN Tower, etc...

Other Travel Tips
Stick to the downtown area if that is where you are going to be exploring. There are lots of hotels around the city but it makes getting downtown and parking a pain. If you want to explore downtown Toronto stay downtown and use the subway and walking to get around.
dont stay near the airport unless you plan to drive around.

there is NO DIRECT LINK between Pearson and Downtown. only between City-Centre Airport and Downtown and that's a ferry boat.
Definately stay in the downtown core. There are many nice hotels in this area. If you don't plan on renting a car, you can take the subway anywhere! Everything is within subway distance and there's so much to do downtown. Theatres, Tons of shopping, sports arenas, ect. Hope you have a great time!
I agree with Larry Eyes, downtown is the best. There's everything you'll need...shops, attractions, restaurants...all linked by a great public transportation system.
